I downloaded the G4KLX_dvMega_DC1_12.zip file and extracted it and used winimagewriter to write the image to my SD card. I then ran the DStarConfig.exe and went through all of that. When I confirmed the settings I saw the SD card writer blink a bunch, so I then "ejected" the card and booted it up on the Pi. The OS seemed to come up fine but there was a terminal window open with nothing in it. Now for the real problem, none of the settings were loaded into the image. I can see the file that the DStarConfig program wrote onto the SD card with all of my settings but as soon as I boot up the pi the file goes away.
Any thoughts on what might be happening?
Note: I did make sure I properly ejected the card by re-inserting it back into the the computer to make sure the file was still there and readable.

Sounds to me like you're not giving the program (which runs in the background) enough time to work--it has to go through a number of process restarts and a reboot. It can take as long as 4-5 minutes if you have a fairly slow SD card. The empty terminal window is normal, and the fact that the config file was deleted means that the config processor was doing its thing.

Ok, I have let it sit almost 15m and still nothing, all the of the config's are blank, and I am using a class-10 sd card. Are there any incompatibilities with v2 Pi?

Do you have an internet connection to the Pi when you first boot it? If not, you might try with it connected to a cable LAN connection--and regardless of what type of connection you're using, make sure the Pi's connection is not being blocked by your router (i.e. with MAC address enumeration). If it's booting, you don't need to reflash the card to try again, just put the SD card back in the PC and re-run the DStarConfig.exe program.
V1.2 was tested with the Pi Model 2B, and there are a fair number of folks using it that way. Someone on the DStar Roundtable mentioned that Guus Van Dooren is telling folks that the Pi2 and the dvMega have some hardware compatibility issues that cause some stability problems, though I have not experienced that.
